This might be out of date with TVE3 coming up and all, but how hard would it be to make the dvr-ms + sbe files into just a dvr-ms file?

Cannot be done AFAIK, only option is to compress to mpeg, which will give you a single file.

Upload Logs\Pictures etc, use the "Go Advanced" and select the + feature to upload\attach files.
