My movie collection is currently on several external hard drives in the following structure:

\\sharename\Movies\Star Wars\all dvd ripped files

It seems that MediaPortal requires all the dvd files in a folder called "VIDEO_TS"

Is there a way to either tell MediaPortal what my structure is or do I need to go into each movie folder and create a "VIDEO_TS" folder?

Any help or direction would be appreciated. If I have to do this for all my movies I'll need to see if there is any way to automate it.

I have a VIDEO_TS folder under each of my ripped movies folder and it works not only with MP but with any player.

It is possible that MP will play the IFOs anyway, you have to try.
