This is using K-Lite codec (not sure which version I have installed here, but yield same results here on my test PC at work, as well as the htpc at home)

If I play the nasa.mkv file with MPC - I can see the following filters in use:

VM9 renderless
FFdshow Video decoder (for x264)
Radlight Vorbis Decoder
Matroska Splitter

K-lite uninstalled.
FFDshow installed, x264 playback disabled
CoreAVC installed

File plays in MPC, wont play in mepo
Interestingly wont play in WMP either.

I've never had a problem with mkv files, I'm beginning to wonder if your problems might have somethign to do with those cccp/k-lite whatever codec-packs you all seem so convinced off.....

k-lite uninstalled
ffdshow installed
left coreavc off fo the moment, using pdvd
configured mepo as shown tho left out the processing and stuff in ffdshow for the moment..

All *important* files play.. not the nasa.mkv test file tho or a couple of other randomly found files... but the main files I want play = me happy!
