Is there a way to set up Mediaportal to record video whilst in a window as opposed to using the full screen.
You can use ALT_ENTER on a keyboard to switch MP between "full screen" and "windowed" states.

You can also click the "minimise to task bar" icon (on the window title bar) if you don't want MP on the screen at all while you are using the system for something else.

Finally, there is a configuration option that you can specify to cause MP to start in a window, instead of starting full screen.

Recording continues apace, again a small point could do with guidance. Occasionally after leaving a recording running while doing something else I miss the end and
end up with a much bigger file than needed, lots of which are cr*p. Is there a tool which will "pinch off" the end of the file at a convenient point?

    Thanks again

    Absolutely.

In general such tools are called video editors. There's a huge range available, varying in price, capabilities etc. It's way beyond the scope of this post (and my knowledge!) to give an accurate run down of what's available that would suit you. Wikipedia has a list of some:
    https://en.wikipedia.org/wiki/List_of_video_editing_software
    https://en.wikipedia.org/wiki/Comparison_of_video_editing_software

...but that list is not even close to comprehensive, and the products that are listed are probably way more advanced than what you need if all you want to do is chop the end off.

To start off with, I'd probably recommend you try something simple and free such as TS Packet Editor (TSPE):
    http://www.bitstreamtools.com/

If you find that doesn't suit, you can always try something else.
