I had the issue in MA2 as well but it would let me manually override it where MA3 doesn't. So when I import One Piece it catches some episodes wrong and I don't know why. When I look at the episode details in JMM desktop it shows it as a special episode but it's just episode 279. The AniDB link on the right takes me to the AniDB page for episode 279, not the special.
