I made a patch that allows using mkv chapters. Note that there are no hotkeys defined for ACTION_NEXT_CHAPTER, ACTION_PREV_CHAPTER for the fullscreen video; use either context menu or add the actions above in the Configuration - General - Keys And Sound - Fullscreen Video specific actions.
