Possible to change audio stream IN MEDIA FILE? (1 Viewer)

My question doesn't have to do with switching audio stream in MediaPortal (I know it has that feature, although it cannot work in my system since it messes with my subtitle filter).

I am asking if I can modify the media file itself and switch the default stream, to another stream I prefer. This way it will be irrelevant of the player used (and ability to switch streams in the player) and it will play the stream I want always.

So how can this be possible? I suspect there must be a tool to de-multiplex the streams and re-multiplex them, with also the (interesting) possibility to remove the stream I don't need or there could be a much simpler tool that just changes a flag or something.

Since I am a complete newbie on this, can someone give me an idea on how?

(basicaly I talk about AVI, but if there is some more generic method, let me know)
