To check for a refresh rate issue, press shift+1 while playing one of the files that exhibits the stutter. Check the diplay fps listed as well as the source fps. The display fps needs to be an even multiple of the other. Are you running on a monitor, or TV? If on a monitor, use the refresh rate changer in MP config, to match the played video file. If on a TV, your TV will need to support multiple refresh rates to use this.
