While i build a ambilight system like this for a friend of mine i was using an arduino nano clone which also had a CH340 chip instead of a FTDI. While i did have some problems with this board because the CH340 (and the ftdi btw) only support up to 115200 baud, i did not have any problems like you described. The scetch is a bit different, but still uses FastLED. http://pastebin.com/zhQCRFhd

So not sure if the CH340 actually is the problem .
