I have found several times during import that the importer generates multiple Seasons. For instance, an import of Start Trek - The Next Generation based on fresh data generated by DVDFab and then tMM will produce Season 1 (1 Episode) and Season 1 (24 Episodes).
My guess is that the importer interprets the correct filename of Episode 14 ''Star Trek.TNG - s01e14 - 11001001.mkv' as a date, and assumes it belongs to a different series.
My solution is to rename the physical file. In this case I renamed it 'Star Trek.TNG - s01e14 - Bynars.mkv' (as it is about the Bynar race stealing the Enterprise). tMM will ignore the filename and correctly produce the .NFO data based on the s01e14 number.
A subsequent import correctly produced Season 1 (25 Episodes).
