Losing remote control until mouse click? (1 Viewer)

I am using iMon software with a Harmony remote, I have managed to get everything to work, no problems. I can maneuver through MP without any issues. The problem arises once I start a movie or TV show, my remote no longer works. I have to click the left mouse button once, then I have control of my remote again. I did a quick search and didn't really find anything matching this exact issue and was wondering if anyone could shed some light, or a quick fix.

Never mind, I fixed it, somehow Always On Top got unchecked...I do not remember doing that.
