Aaron,
You are not gonna believe this. After browsing around for a while (and again touching every buttom I could think on) I got it to work again. Well... working the way it was working before (skipping two at the time).
Actually it was very easy.... (and I am feeling dumber by the minute) if you look in the standard "Remote" tab of the MP Setup, there is a IRTrans tab... well.... if you check "Enable Receiver" it might actually ENABLE THE RECEIVER!!!
So here I was, on square one... and I didn't want to give up... so I kept looking... and you bet ... I FOUND THE SOLUTION.
The problem is well explained here:

It seems like IRTrans is generating a double entry, but if you remove the lines mentioned on the link above... IT WORKS.
I guess one week of pain finally paid of!
