Sparate controls for one computer (1 Viewer)

I have Mediaportal on my secondery monitor and i play games etc, on my main.

I was wondering if it was posiable to control MP with just the remote and it not effect my games, e.g. mininzing the fullscreen windows or moving up and down web pages if the focus is not on MP App.
