Yes you can run multiple MPE installs. 5.x does not allow for any settings/content/flags/etc to be different from one user to another. The ability to to some (if not all) of thee things is being worked on for 0.6, but that next major release will be many months on down the road. So from my point of view, it would be best to install multiple ones if this is something you need.
