Turns out I ended up getting those "are you sure you want to run this exe" on my service desktop, resulting in comskip never executing. If you run on Vista, see if you get one of those "service desktop message" alerts (this will only happen when TV Server runs comskip, not when you do the "test"), use that to switch into the service desktop, unselect "always ask for this program" and press OK.
