Hmmm...well last night when I reported that my problem was fixed, I was using my main computer that I do work on as opposed to my dedicated htpc. I put the new Power DVD on my htpc and the result was not the same...
So I went back up to my main computer and downloaded graphedit. According to graphedit I am using ac3 filter to decode audio. Perhaps when I chose powerdvd to decode audio it freed up whatever other decoder was improperly trying to decode my audio?
Anyways I am going to try and replicate the settings on my main computer and ac3 filter with my htpc and hopefully I can report a good result.
Edit: I went down to my htpc and ran graphedit...although I set power dvd to decode audio and also tried ac3 filter, graphedit would report the audio running through MPC audio decoder first, then to ac3 filter...
Is there a way to disable MPC audio decoder and just use MPC video?

I have a codec mess
I can't get PDVD to decode anything at all from inside Mediaportal or from the classic player. Im using Graphstudio to check.
When i use the classic HC player I also get double decoding of both sound and video. MPC video and ffdshow and mpc mpa audio decoder and ac3filter. But I can never get AC3 filter to work from Mediaportal.
I have messed with SAF once and today I tried post #5 in this thread PowerDVD and SAF
It's impossible to register cl264dec.ax though. No answer from windows. Inside Mediaportal I can only chose H.264 to use FFDShow or MPC videofilter.
I guess i have to try to unregister codecs and reinstall PDVD and ...
This takes to much time, even though it's fun to try to get the best working sollution.
First
I actually paid for the latest version of Core AVC codec and it looks good and takes less CPU power.
second and all below..
When it comes to show a 24Hz movie on a 60 or 50Hz updated screen and it's also a MKV file uncompressed with DTS and subtitles muxed .... It's seems not possible
Reclock clearly tells me that I have to put my refresh update to the screen to a multiple of 24. I can only choose 50 or 60 Hz. If I choose 50 Hz I'm able to force reclock into PAL speed, so that it gives "green clock" in the task tray. Still doesn't help me get perfect playback...
SPDIFE'r version 0.2a 0.3 doesn't work at all from inside Mediaportal. At least graphstudio show that MPC MPA decodes audio and the SPDIF box is greyed out and lay besides unconnected.
In all this mess, somewhere I think (to much wine when testing) with external classic player, I got the graphstudio graph looking great, with SPDIF directly to reclock (but with yellow clock) but then I didn't have any sound at all.
If i doesn't touch any FF or RW inside Mediaportal I have audio and video in sync, at least the time I had the patience to watch it to stay OK ( 5 minutes). When I do some fe. FFW The audio goes out of sync and the video sometimes come out grabled (about every 5 or 20 seconds now and then).
This are going to take a long time to test and I have also bought some other Bluray's to test with. One PAL and one film format. I have to get more experience and also do some shrinking and ordinary AC3 MKV's which seems to be easy to have success with.
I have vacation from this day 14 days forward so maybe I will spend more time on this. In the meantime it's almost 30 degrees C and sunny days here in Sweden so some bath in the sea is mandatory to chill out the brain some ...
Well I just got DTS working on my htpc. I really can't pin point what worked for me. I have both ac3 filter and spidifer installed, no post processing and ac3 filter is selected to decode. The main reason I can't decide what really worked for me was that I was making adjustments and testing with windows media player which I had thought would be the same as opening mediaportal. Turns out I got DTS working within mediaportal and not in windows media player.
To make things even more confusing graphedit shows the same codecs on the graph as it did before. I do have the feeling that MPC audio decoder was the culprit. Even when I had uninstalled SAF, it would still show up in graphedit.
I am happy that DTS is working now on both of my systems but I am afraid for when I have to set up another system that DTS will be a headache again. Hopefully in the future this will be made easier.
