Could you make and upload somewhere 1 min sample from your file to test.
I dont use PGS myself so thats just what Ive heard that PGS is ok in ts and m2ts but in mkv srt are preffered
BTW please note that PGS is image and it cannot be placed somewhere besided oriiginal placed. YOu cant adjust its size, colour, place etc

I have no idea how to do that.

VLC and PowerDVD14 do not display those PGS subtitles that are being cut in MP with various splitters. So the problem is with DVDFab it seems.

Get MkvMerge from https://www.bunkus.org/videotools/mkvtoolnix/downloads.html
Load your mkv file in it
Find split join tab and set splitt after 1 min or by timecode.
UPD. It's also a wise move to ask @Sebastiii to join discussion.
Btw, quick googling telling me that mkv+pgs have issues
