I've seen a issue the same or similiar to this.
I now have a MCE remote which I must admit works very well, but there are times where I try to do something and it doesn't work BUT I can see the MCE Receiver blinking that it is getting the signal from the remote. I end up bringing the mouse cursor to the surface which seems to bring control back to the menu and then the remote will work again.
An example of this happened last night. I started playing a DIVX file then I hit the back button which took me back to my file list with the DIVX file still playing in preview mode in the bottom left corner. I tried to navigate through the file list to start another file playing but the remote wasn't working (although the receiver was blinking). I moved the mouse, had to right-click to get the mouse icon to show which then showed interaction on the filelist. Then I went back to the remote and that worked and I choose the new file to watch.
I too would also like to know why this is and how it can be avoided.
Taipan has hinted a couple of times, but in a less subtle way, the issues you are seeing are most likely the cause of the skin you are using.
Can you tell us which skin you have? Bloue Two is the default, so if you are not using it already, switch to it and then see if the problem persists.

I think S (keyboard) or the RED button on remote will toggle to Fullscreen video.
Sounds like MP had lost focus so the remote was connected to windows or some other program, pressing the Green button regains focus.

Marcusb - I am using the default skin, Blue Two, so it is definiately not a skin issue.
I'll give the red button a go & my thoughts exactly (with the focus not being on MP). I'll give the green button a try as well! thanks heaps and I'll let you know how I got along

for your advice PD! I tried both of them out.
The red teletext button on the MCE remote made the video that was currently playing in preview mode full screen again.
The green mce button didn't work as I expected though. First I lost focus by playing video full screen and hitting the back button right back to the MP Main Menu. Here the remote wouldn't work. Hitting the MCE button caused the main menu to change from the default look to the simplier main menu (the menu items are in a half circle formation). Hitting the MCE button again changes it back but still using the arrows on the remote to navigate the menu wouldn't work.
What I had to do was use the red button to make the video go full screen again and then stop the video playing which takes you back to the MP menu and then focus is back.
