I have made some custom mapping of my MCE remote via MP Config tool. The mappings are saved in the "Microsoft MCE.xml" file in Appdata\Team Mediaportal\InputKeyMappings(or somehting similar)\Custom. And when I installed RC1 I copied my customized file back to that place (did a complete re-install) but the custom mapping was not recognised in MP.

Then tried to create a new mapping and saved in MP config - and saw that it was saved directly under .\InputKeyMappings\ instead of .\InputKeyMappings\custom. So I copied my old customized "Microsoft MCE.xml" to that directory - and voila it worked again.

So my question is - is that by design (you've changed the where MP looks for the custom files deliberetely?) or should that be fixed?

that is intented, because in Appdata\Team Mediaportal\InputKeyMappings won't be any default mappings, so no need for a subfolder for the custom ones.
