I think Mute is a general setting within MP. But I just thought that your volume might be set to minimum... This would not affect some Digital stuff that gets full passthrough, but only audio that is processed normally. Can you try raising the volume either with the remote or keyboard (should be the + sign).

I'll try that tonight

And indeed the volume inside MP was completely turned down, and I was controlling the volume with my Harmony remote on the amplifier.
After increasing the volume everything works again like a charm

again!
