I'm using a Yamaha RX-V465. Auto refresh rate changer is on, switches to 24hz on Movie-Playback.
Pausing is not a problem. Tried up to 30 minutes and resumed without any failure, but I perhaps found the problem:
After Standby it seems that the "HDMI-Handshake" between AVR / TV and HTPC fails, so that HDMI Audio Output is disabled and every Multichannel Playback fails. I've tired EDID Override using MonitorInfo to generate a Driver for my Samsung TV and installed it - first tests switching to standby and back (w/ and w/o tv running) seems to be fine, but long-time testing is needed to approve this.

I had a H/K AVR355 with a similar problem... I could reproduce it if i play a DTS or AC3 movie and paused for 3-5 min.
Then the audio is gone...
Easiest way to recover is to use the refresh rate changer and change refresh rate before playing a movie.
Then the audio always work. but you probably cant pause...
if I paused and the audio disappear I changed between inputs on the receiver, that also worked...
This is a problem with the HDMI unit in the receiver...
If you have warranty left change it else throw it away...
