It seems your currect configuration causes the remote to generate an error on every keypress. The "MediaPortal-Error.log" file should be empty on normal usage, and yours is filled from the moment you start using the remote.
Try to eliminate that as a source as well, use keyboard/mouse to control MediaPortal, and see if the same reproducable steps then work fine, so you can narrow it down.
Another good avenue to explore would be your LAV configuration. Verify you have the latest version installed and that MediaPortal is configured correct to use it. This would explain why MKV crash and AVI work fine. Run MediaPortal in windowed mode otherwise and enable the checkbox options on all three LAV sections (filters, video and audio) to show traybar icon when in use. That way you can verify that LAV is actively used and what is happening.
