I just use the default skin to minimize problems.
I managed to get it back to list view with the mouse. Using the remote to try to change the view it would crash.
Right now, I'm running full screen. I tried one full screen skin when I first installed MP, it messed up a lot of stuff, so I just leave it on default for now.Personally I use the StreamedMP skin in MA2, and do most of my testing using this, because of that it is probably the most problem free skin (except for maybe aMPed or Black Glass).
If you are having problems with other parts of MP, then never mind
How can I get My Anime 2 to scan .rm or .rmvb files? They are not showing up even in the unrecognized files list so I can't add them manually.

You probably need to add the extensions to the video extensions 'screen' under the videos tab in the Mediaportal configuration (not anime2) also just looking at mine it looks like .rm is in there by default so there might be something else wrong, but this is the answer that usually works

Ok beat me to it I was going to say exactly the same thing.
If it doesn't work let me know.

(1) When I add a torrent from within the My Anime 2 torrent search, it puts the file in my profile's (c:\users\....) "Downloads" folder even though I specify a custom path for "Downloads Folder" from the downloads tab of My Anime 2 plugin config.
(2) When I select "Copy file to drop folder" from the torrent list, it doesn't do it. I did set a path in the plugin config and created the folder.
Am I missing some configuration settings?

1 - this folder is where you have set uTorrent to download files
You can't actually change where uTorrent downloads from MA2.
basically you tell MA2 where it can find your downloaded files.
However I would not recommend not using this feature as it probably won't be supported in MA3 (too problematic)
