I've just started encountering this too.

I cannot get GraphEdit to display what is happening when WMP plays back the WMV BUT AC3 Filter is loaded and being used.

When I playback the same file, AC3 filter is NOT loaded and using GraphEdit I can see that "WMAudio Decoder DMO" is being used.

I have AC3 Filter setup as the Audio Codec in MP but it makes no difference to WMV playback :(

AC3 filter afaik is not pin compatible with the WMV audio streams this is your problem. It will default to the highest merit compatible codec in this case WMAudio Decoder DMO.
From recollection FFDShow provides a compatible decoder for 5.1 WMV playback.

If that is/was true then why would I see AC3Filter being loaded and used by Windows MediaPlayer (WMP) ?

I have attached 2 screendumps from GraphEdit to show what is happening.

GraphEdit_RenderMediaFile.jpg shows the graph that is used when I ask GraphEdit to render a 720p 6Channel WMV file.

MediaPortal_PlayBack_6chWMV.jpg is the output of getting GraphEdit to open a remote graph. In this case MediaPortal is playing back the same 720p 6ch WMV file.

As you can see, when MP is playing back the file it bypasses the AC3Filter (and only renders 2ch Stereo sound).

FWIW, MediaPlayer Classic generates a similar graph to WindowsMedia Player; except that MPC uses VMR9 for video output.

I'm having the exact same problem as described here and have also made the analysis with GraphEdit showing that AC3Filter is included in the filter chain when WMP or almost any other player is used. However when MP is used AC3Filter is not included in the chain.

I also did som further testing an started MP and used GraphEdit to connect to the remote Graph. Then I manually added AC3Filter to the filter vhain and started plaing the movie again and suddendly the audio was going via AC3Filter and 5.1 AC3 sound was perfect.

I think someone should raise a bug on this so the developers are aware.

I have same issues with MP3 and AAC. MCE/WMPlayer output 5.1 digital to my receiver (I get the Dolby indicator), but the same files are in analog stereo (no Dolby indicator). I use ffdshow for AAC and AC3Filter for everything else (NVIDIA SPDIF for DVDs).
