I have this same issue as well. If I let the movie complete and go back to the moving picture plugin, it will not mark the movie as watched. However, if I stop the movie during the ending credits, it will mark the movie as watched. Ideas?
Configure MediaPortal into debug mode (this puts MovPic in debug mode as well) via configuration screen option.
Then run scenario #1 where you play DVD and stop it at credits, verify watched flag got set, close MediaPortal, and save *ALL* the log files in a zip file (there is actually an easy way to do this).
Then run scenario #2 where you play DVD and let it run its course and verify that watched flag did not get set, close MediaPortal, and save *ALL* the log files in another zip file.
Then append both zip logs (clearly identifying what scenario each zip file represents), and allow a developer to actually see what is happening.
They might need more (and they will ask if required), but minimum will always be log files if you expect anybody to look at the source code to narrow down a problem.
Here are the log files. I zipped up the entire directory. The nostop one is the logs when I do not press the stop button and it goes back to Moving Pictures on it's own. The stop one is the one where I pressed the stop button.

I have the same problem and would love to see it get fixed. I'm glad that someone has posted a work-around of stopping during the credits, and that'll work for the time being. But marking watched shouldn't be dependent on the file-type.

The issue more then likely goes back to the external player or splitter and codec (as well as navigator) that is used to play the DVD. They are the ones in control of the mediafile during playback to the end, so if they do not have a proper 'stop' when 100% is reached without interaction, then MediaPortal and in effect MovingPictures will not be able to detect it either.
It's not called "codec hell" for a reason, it is very easy for something to be wrong at that level, but if you are willing to put in a bit of effort, the core of the issue might reveal itself so that it can be fixed.
Right now its a needle in a haystack, until somebody is able to reproduce it and provide the log files that will allow a developer to spot the problem. I guess the previous log files created by Cruzer didn't qualify for this, as I'm sure some developer would have replied otherwise.
The wiki explains in detail how you can provide useful debug log files, so that problems can be found and fixed.
