How do set media portal to play videos in full screen mode, when I have the app set to windowed? is this possible?

You need to stop any video playback before resize (alt-enter).
Otherwise MP may crash (should not), this is a limitation of DX9, which MP relies upon, MP2 when it comes out in the future will not have this limitation.
But please remember this is htpc software, so is primarily designed to run fullscreen, so no dev time is going to be spent trying to fix this in MP1, as it would mean a complete rewrite (MP2 anyway).

I don't think so, because MP has no way of knowing at which timestamp the external player stopped playback.
Best way to achieve this would be to use an auto-resume feature in your external player itself. (MPC-HC can do that, I don't know about VLC)
