i've been putting up with this issue for months now, but decided to finally tackle it. i tried all the different configs posted here. none worked. finally i decided to try reclock. all seems to be working perfectly! here's what my setup looks like.
also, you don't need to put spdifer in the post processing IF you don't have ffdshow audio set to decode AC3 or DTS (they must be set to disabled)
edit: also want to recommend graphstudio. it really helps make sure the right codecs are decoding your videos
