I am having similar problems as Djinn. I've ripped Bluray as mkv's following the guide from AVS forums. All seems to be working fine until I had a need for subtitles.
The Subs work fine in VLC but will not show in Media Portal. However the DVD's show subtitles just fine in MP. So its only when I play back MKV files in MP I don't get subtitles.
I only have problem with some of themovies thats the weird thing. You have to let mediaportal to read subtitles serach for it its lot of forum for that.
1. make sure matroska splitter is set to load vsfilter (options dialog)
2. make sure vsfilter is installed.
3. make sure mediaportal is set to display subtitles in mediaportal settings -> videos
4. check that the mkv has subs (doh). mkvtoolnix for instance you can check the contents of the mkv file.

Fixed, I think.
Certainly the vintage MP2 installer that I was using no longer installs the LAV filters. I can only assume that these were never part of the install package itself, but rather downloaded during the install, and that link no longer exists. Shame that the installer doesn't indicate this.
