Im having a look to do that now but it does seem to like my .m2ts files and wont let me do anything.
As a side note I have been using ClownBD to create the files.

Oh, it is m2ts, not MKV....
Then use SAF tool DSmux to mux m2ts in to MKV, this should fix your issue.

Then use SAF tool DSmux to mux m2ts in to MKV, this should fix your issue.

I love it when nothing is ever as simple as it could be. I used DSmux to create a MKV file but it seems to ignore the HD sound formats and choose the most basic available.
In the process of trying to find a MKV converter which lets you choose which streams to use.

You didnt wrote you have HD tracks in this M2TS...

Oh I see, so what could be stopping MP/recent versions of SAF from handling the M2ts files when older versions work without a problem?
Im keen to be able to use more recent SAF to enable to me do use bitstreaming when I pick up a 5xxx card.

I seem to have a similar problem:
I just added a new client (Asrock ION 330HT-BD) with a Blu-ray/HDDVD drive to my multiseat setup.
Before this client, I could not play 1080P or 720P video without stutter, as dxva didn't work on my older systems.
The blu-ray drive has finally enabled me to (test) rip a Blu-ray disc to my media server (WHS).
I used makemkv 0.5.1 to rip. I ripped the movie "Pan's Labyrinth" (VC-1) to .mkv file. The movie had DTS-HD 7.1 as well as regular DTS 5.1 audio. I included both in the mkv rip.
However, I cannot play the ripped file (1080P24) in MP moving pictures or in My Videos.
It returns to the movie details screen after half a second, and marks the movie as "watched".
I am using MP 1.1 RC1, Moving Pictures 1.0.4 and unlocked SAF 4.0 codec pack.
Video decoder is set to MPC-HC for H264, with DXVA to ON (the ION 330 cannot play 1080P without DXVA)
If I try to play the .mkv file in MPC.HC, it plays smoothly (with dxva) - however the subtitles won't show...
So if it plays in MPC-HC but not in MP, what gives?
And what about the missing subtitles?
I am wondering whether SAF settings have anything to do with this?
Or should I use another ripper? I have anydvd/HD available, it will produce ISO or files rip. I haven't tried that yet, as I prefer .mkv for compatibility with my OPPO BDP-83.

Yep that sounds somewhat similar to what im experiencing.
What I have found today is that if I try to play one of the offending files in graphstudio (ive narrowed it down to files with the default sound file being DTS-HD) it wont play initially but fdshow appears in my toolbar, if I then try to play it again it plays sucessfully. Its almost as if fdshow takes a little too long to load and because the filter hasnt got an audio decoder it stops playback.

My FFDshow audio filter does not have check marked DTS-HD, only DD5.1 and DTS 5.1.
I thought the internal MP player automatically would choose correct audio track then.

My problem seems to lie with the more recent FFDshow builds which have the ability to bitstream, SAF 4.00 Beta 21 works but 22 doesnt.
Im going to update FFDshow manually to a more recent build to confirm.
[Edit] My issue is def with FFDshow, with the builds including HD passthrough the file isnt played - it maybe setup related so thats my next step.
