Any ideas on what software I could use to manually create chapters in existing mkv files? Also, does MePo have functionality for listing the chapters? (I'm sure it can skip between them OK).

Also clear your "log" folder before running the import. In the backend importer (from the Configuration/Plugins/MovingPictures), there's a setting for ignored files you can try to disable. I'm using Mediaportal right now, so can't check exactly how it's worded.
