Changed it finally but manually. Shouldn't there be an option in creating new channels if they are encrypted or not?

A lot of PCR,PMT are wrong when scanning, I dont know where the error occures. You can edit them with a sql manager directly, and everything else... Just go in the sql, to the table tunning details and find the channel with the problem, then edit the column that has wrong details, taking the right ones from an other program that scans without errors...

Yes, I've noticed this too. Quite annoying, I edit the dB with MS SQL to fix.
For my it is not only the PCR and PMT's it is also the frequencies. It seems that the wrong ones have the frequencies from the proceeding channels.

Once fixed, I tend to export the channels from MediaPortal TV Server and keep for next time I need to refresh database.

Quite annoying that long winded manual setup, but luckily don't have to do too often.
I don't experience this with any other scanning software, e.g. ProgDVB/Transedit.

Is this a known/open bug?

All the other programs scans perfectly 99% of the channels. So this is a bug.
How many channels change from FTA to encrypted? The errors in freq,pcr,pmt are really in a lot of channels.

I keep a backup in xml to import channels that have wrong frequencies or pcr,pmt

The audio/video pids are not stored in the database. Like i said, they are auto-discovered. The Only pid which is stored in the database is the PMT pid
The DVB standard states that the PMT table should always contain the audio/video pids so no need to store them seperately in the database.
Its a bad idea to store this low-level information in the database since audio/video pids and formats may and do change often on some channels / countries.

Is there no way to override this? We have at least one channel in the uk that doesn't pickup the PCR properly because they don't adhere to the spec!

    Different story is when you take radio channel. For example in my case on one radio channel I have got more than one radio station (satelite provider idea). So, I need to change the value of audio pid to change the radio station. Without this field under channel edit tab, I can only listen default station (worst one :) ). So please add posibility to change the audio pid. More info on different threat:

    Auto detection appears to be a problem with UK part time channels, which transmit a valid PMT with audio&video PID of 0 while not active. Last time I tried recording (RC3) across channel switch on I got a 0 byte recording - I assume TVserver detected the 0,0 PIDs and stuck with them. Forcing values would be an easy workround.
