If it's a MCE remote, then in MePo config, in the REMOTE section and tick 'Use Microsoft MCE remote or keyboard' and your home
If that doesn't work, you probably need to provide more info on the remote than given above.

For the moment, I turned off the "Automatic channel logo update" in Settings (which somehow I had missed, I think because it wasn't an option previously), and the deleted everything in the Flat-default folder and populated it with my own logos.
