The AutoUpdate currently overwrites your site completely, including the categories (feeds) you added manually. Maybe I should add a config option that autoupdate should leave categories alone. Right now you can only disable or not do the autoupdate and manually update from the site manager.
You can also create a new YouTube site with a different name and add your own feeds there. This will not get overwritten.

I actually did this, but it got overwritten anyways. And all sites were missing...

Ok, so perhaps a solution, but not the "right" solution. On the client, within media portal configuration, under TV settings, advanced options, I switched to UNC paths instead of the default RSS, and it's working very well. Sure I had to figure out the paths, but no big deal.
