Majority of auto detection is done via MediaInfo, which relies heavy on the file header containing the right amount of info. Keeping the mediainfo.dll updated is important to ensure that detection of new formats is supported, but if the original file lacks the info then there is nothing that can be done automatic.
There are plenty of semi-automatic workarounds available though. For example in IMDb+ there is support for special edition tagging via folder/filename, or you can use custom category filtering based on a 3D folder/filename tag.
You can change it manually, use one of the dozens of media file header tools and change the viewcount from 1 to 2. Then refresh the mediainfo inside MediaPortal and you are good to go.
