OK, I've figured it out. I was racking my brain trying to figure out what had "changed" to cause this. Then I realized I had installed the Trakt plugin. I un-installed Trakt and it works fine. When I re-installed Trakt it did the same thing.

Ok, I've checked the whole main folder and there was a corrupted folder with a missing path. I wasn't able to remove it in a normal way. It was a bit strange, but now it's gone and finally Moving Pictures lists the subfolders - yay!

You can manually set the cover art for "movies" in the Movie Manager in the config. Look for the little buttons above the poster on the left side of the screen. I highly recommend you check out MP-TVSeries for managing TV shows though, it will do a much better job for that sort of content.

thanks for the replies folks. all of my issues have been resolved. the imdb+ scrapper seems to have done a somewhat better job for me. i appreciate the help. i ended up reordering the scrappers so that imdb+ was first and my local 'my videos' db second.

my bad. looks like i hadn't turned on the automount checkbox so my iso weren't playing in regular 'videos' section. once i did, isos showed up.
but i still think that shouldn't matter. i believe VLC recognizes iso files without having to mount them, and so if that were used as the external player, one shouldn't have to automount...

i own only 2 3D Blu-Rays but all of the have the additional folder "BDMV\STREAM\SSIF". It seems to me that the foldername SSIF could be used to differ 3D Blu-Rays from normal Blu-Rays. So perhaps, if you write in your batch something like "IF EXIST F:\BDMV\STREAM\SSIF goto Enable3D" would make the code easier?
