Never mind I found couple of threads which basically tells that it's impossible to use comskip generated files if your TV Server and MP clients are on separate machines.
The only way to make it work is to share recorded folder and add it as a "Video" folder and launch recorded TV programs from there instead. This works.

I've now tested all 4 versions and it stalled with all of them. As soon as under manual control it went from EPG grabbing to idle I tried to enter another menu of the TV Server config and the application did not respond any more. After several different tries - BIOS upgrage, clean XP install, clean Vista install - I finally managed to get it working.
