At the moment I'm still using WMC+MediaBrowser but I'm trying to move to MP replicating the running configuration...
Each time i restart my computer tv-series forgets which episode is watch and I have to manualy mark them as watch.

You have 3 DVDs with 40+40+20 = 100 chapters, so it most likely has been split where 10 chapters equal 1 episode on TheTVdB. So you just have to combine them back as such. There are many tools available to do so.
