I seem to be having a similar issue. I imported a new series (Black Lagoon) and the thumbs for the first season work fine. The second season does not show up. The names are all correct and it is listed on thetvdb but MyTV does not seem to get them.

I will create a google-code project and upload the source I have as it is over the next few days. It's not as clean as I'd like, and its certainly not ready for a release (not even alpha).
